Storyline
The story, set a year after the events of Jak II, starts off with Jak being left for dead in the desert. Members of Haven City's administration, lead by the fanatical Count Veger, finds him as the cause of all problems following the deaths of Baron Praxis and the Metal Head Leader, including the destruction of Haven Palace and the loss of control over the Krimzon Guard Death Bot Army. He proves himself worthy to people who live in the desert, including their leader Damas, despite reservations from Kleiver, Damas' rigth hand man, and Seem, a Precursor Priestess. Seem is especially worried about Jak's Dark Eco powers, thinking it is connected to the Daystar, a bright light in the Sky. Traveling to the Precursor Temple, Jak recieves Light Eco powers to balance out the Dark Eco in him. The Precursor Oracle also gives him a cryptic message: "The Dark Ones have found your world again".
Later in the game the player gets back to Haven City and finds out that Veger was responsible for attacking the Palace, to get at the Precursor Catacombs underneath the Palace. It is also revealed the person controling the KG Death Bots is Errol who was supposed to have died in the last game. After finding this out new creatures start appearing. These creatures are latter revealed to be the Dark Makers, renegade Precursors who went insane from Dark Eco exposure, and that the Daystar is actually A Dark Maker ship heading toward their planet. The only way to destroy the ship is by a planetary defense system at the planet core, the entry way of which is the catacombs in the Palace ruins. During journey to the ruins, when Damas is traped under a dozer, he inadvertently reveals to Jak that he is Jak's Father and that Jak's birth name is Mar. Right after that he heads to the catacombs, chasing after Veger and hoping to destroy the Dark Maker ship. When they arrive they learn that the Precursors are Ottsels like Daxter, much to Veger's horror, as he then turns into an Ottsel. Then the Precursors send Jak and Daxter to destroy the Dark Ship. But when the player does it turn out Errol took control of a Dark Maker Terraformer. The Terraformer (which is the final boss) must be defeted to complete the game. When Errol is defeated, Jak recieves a kiss from Ashelin, something that did not sit well with many fans, as the previous games had established a relationship between Jak and Keira and one between Ashelin and Torn.
The Precursors thank the people of the Planet, and ask Jak to come help them in the War with the Dark Makers. Jak asks that they refer to him as Mar, his father's name for him, revealing he is the same Mar who Founded Haven City. Daxter decides to stay behind. The Precursors offer to restore him to his original form, but all he asks for is a pair of pants, as he truely misses them. Tess comments on how she wished she had a pair, and the Precursor Leader turns her into an Ottsel. Jak appears to depart with the Precursors, but actually stays behind to be with his friends.
